Clock Tower 3 isn’t that scary, in fact many of its scenes were laughable due to bad acting. The tension in this game is due to the fact that you are a defenseless lass running about and it is pretty formulaic : go to a new era, gather info about the killer and read how disturbing they are, dodge said killer by hiding or going into safe areas, do a fetch quest and then dispatch said killer in a awkwardly-implemented combat system. Go to the next era, repeat.
If you would like a scarier experience with the Clock Tower 3 mechanics, you should try Haunting Ground, also for the PS2.
And in the Legacy of Kain series (Soul Reaver and Blood Omen 2), they are with horror themes but they aren’t scary. They are monsters fighting monsters, and it’s more story-heavy than anything. In fact, the animations of Blood Omen 2 is a guaranteed laughingstock, especially the female supporting character. And the writing is so atrocious that will make you rage, it’s the worst of the 5 games. If you want a scary game from the series, try the original Blood Omen for the PS1.
This listing is also missing Fatal Frame 1 and 3, which are also pretty good. And where’s Rule of Rose?
This one is more about cheap jump scares than real horror. Maybe the person who made this list is a weenie.

I’m weird I want jump scares. When you’re really used to ambience and all that it just doesn’t scare anymore–a cheap thrill, so long as it’s not too cheap, is fun for me. It’s too long a wait for the next half-decent psychological horror. The Visage gameplay trailer was only scary through, like, the second time watching it.

Amnesia is the scariest game I have ever played and it remains my favorite. There were literally times that I had to shut off the game and stop playing because it had me so nerve-wracked. Plus it manages to stay scary with the endless amounts of Mods and Custom Stories available on the internet. I tried playing Dead Space (Which unfortunately relies heavily on cheep and predictable jump scares) to recapture that feeling, but nothing has managed scared me quite the same way Amnesia did.
