In the final final ending (where you choose to SHIFT) it’s heavily suggested that mankind doesn’t go extinct do to the events that occurred within the shelter. Getting them “in this frame of mind” (aka to try and change things), to put it in “his” words.

The radical 6 outbreak only happening in a single ending.
Because that is the ending that would allow Virtue’s Last Reward to happen, Delta only permitted the outbreak in that circumstance
As for every other ending, humanity goes extinct, and nobody can SHIFT or access the morphogenetic field to know about it.
