Basically, the Four Giants, who Link has to enlist to help him stop the Moon from crashing into Termina, were once friends with the Skull Kid a long, long time ago, but after they had to return to go do their duties as the guardians of the world, the Skull Kid resented them leaving, which is basically what led to his errant behaviour.
