For those of you who are unaware, the Flotilla is the home base of the Quarians, the sworn enemies of the Geth. When you bring legion who is a Geth onto the flotilla, the Quarians get all riled up and proceed to aim their guns at Legion, however Commander Shepard can either threaten the Quarians with consequences of their actions, or go the paragon route and vouch for your Geth squad mate.
