The second Syphon Filter reference can be found when O’Brian, the man involved with NERO, talks with Deacon about the virus that created the Freakers. The two talk about how it targets specific genes, with Deacon thinking that perhaps that it was created by terrorists (with all the chaos being the result of a biological attack). That’s pretty much the plot of the original Syphon Filter as the main characters pursue a terrorist and eventually come across the bio-weapon itself which is meant to target specific groups through genetic engineering. You can’t get any more obvious than that.
